How much lower than 1000? it usually idles at about 800 rpm.. Did you take of your MAFs? If so make sure you have it on right? there is an arrow pointing which way it should be facing. Hopefully someone more experienced will help answer your ???? try what i said and if thats not the problem, maybe ur MAFs is dirty.

Make sure your MAF sensor was put back on in the correct direction.

pull the negative.. step on the brakes for about 15 seconds.. then put the negative back on.. or you can just pull the negative and wait about 10 - 15 mins.. and put it back on..
if you see your clock reset and all your radio stations.. then you've resetted the ecu..

Don't know the real answer hear, but are you moving at all when you "take off" and it takes 5 seconds? because that 5 seconds could be from the tranny slowly downshifting.....? and plus too the CAI could be alittle longer as in how far the air has to travel, so it could take a second for the engine to get enough suction.... kinda like turbo lag i guess, but im just kinda throwing ideas out there.
